The Atom IS in the Superhero specials! He's in "The Roast" as Giganta's boyfriend! See what they did there? Anyway, yeah, "The Mighty Mite" does show up, and his costume is pretty darn cool.
Now, I need to go look at my copy of it, but you're probably right. I was going off of memory alone; which in my old age is for shit. HAHHAHA
